What is your setup... What board do you have... makes a huge difference depending on what proto board(s) you own. Some setups like the RPI protoneer board expect you to run arduino IDE on the RPI its self and update via direct plugged in connection. other boards that use arduinos expect you to connect to them using there own USB connection or an ICSP cable with an FTDI programmer or an arduino uno with a programming script and a CAP on the reset pin. there are a lot of combinations and more that I do not even know about. If you can fill in some of the details you may find joy with someones help.
